Backup using cygwin rsync

I have an active standby systems in office running opendental.

I run cygwin rsync over ssh to sync Opendental related files (c:\mysql and OpendentImages folders) between the active and standby machine. I make sure that i stop mysql before doing any copying.

When i use cygwin rsync, i can't seem to be successful opening the opendental application. It tells me that ./opendental/preference.frm is missing (error 13). I do see the file in opendental folder but it still give me this error.

If i map the active machine on the standby machine and copy over the files using windows explorer, every thing works.

How can i trouble shoot what the problem is? I found on the internet that this problem might be specific to sql 5.0, is it so?

Any help in this aspect is appreciated
